The '06 and '07 cars are virtually identical with no significant diffrences between them. One minor difference is the very late '07 cars have slightly revised rear shock damping.
The '08 cars use a new transmission (TR6060), and an improved steering rack that affords both lighter as well as more precise steering feel. They also have an RPM clutch on the alternator. Other differences include a new center console as well as a new option package known as 3LZ which offers more leather interior features, among other things. In addtion, all '08 cars now come standard with OnStar as it is no longer an option.
...and some reports indicate the '06 cars are a tad quicker for some reason. 2007 offered radio controls, albeit on the wrong side, on the steering wheel hub.
As a side note, right now there are some very good deals on '06 C6 coupes and verts at the dealer I buy from around here. Since the 2008 models have an "extra"30-36 hp increase, buyers seem to be waiting for them, and there are long rows of very nice 2006 coupes and verts sitting on the lot.
If I had to make a move right now, I'd make a lowball offer on a low mi. '06 6speed vert with the suspension option (thats the Z51 I think), put a supercharger on it, some sticky tires, maybe an exhaust, and I'd a have a new 500hp car that's not quite a new Z06, but about as fast, (certainly fast enough for any street use) and plus I could put the top down on a nice day -- to me, that's a nice ride. And nowhere near 70-75K+.
Just chimin' in bros - the deals on the '06 and '07 C6s right now, it is tempting. They are very nice cars.

I KNEW I was missing something, and I own an '07! The '06 cars have less intrusive torque management and a few other PCM differences that allow more h.p. and tq. to the rear wheels.
The additional sound damping in the '07 is miniscule: two Polyester filled plastic bags in the rear wheel housings is about all. And maybe a few pieces of foam in the center console area.
Why a different trany? On the 06's , are there many recalls besides the roof comming off?
GM was getting feedback about the old shifter not being smooth (I never heard of any functional problems)-- the new one does feel a big smoother, but if I were in the market for a Z06 it wouldn't be a tipping point for me.
IIRC all 08 GM cars have the ability to detect if a PCM has been written to. 06-07s do not have the feature enabled.

The '08 center console is gloss black with a chrome trim ring around the shifter opening and a leather surround with white stitching. The shift knob and door opening buttons are now a plain, brushed aluminum color, vs. the previous herringbone pattern. Also, the gauge pods are black vs. the brushed metal color.
Oddly, and unlike the '06 and '07 cars, none of the stuff matches. Gloss black, black, chrome, with white stitching on the console leather, although the seats retain red stitching. IMO, the '06 and '07 cars have a more coordinated look, retaining the same theme throughout.
It's almost as though GM had several people designing the various bits and pieces of interior trim and, although all the parts look good individually, they designers weren't communicating with one another. The expression "Designed by committee", comes to mind.
